Another good feature in Generation VI would be custom character creation. The player could give their characters different clothing, a different facial appearance, skin tone, eyes, etc.

I agree with Pomegranate. I can see a few color-changes with outfits, maybe some alternate hats, but that much customization wouldn't even be visible 99% of the time. :/ It doesn't seem like it'd be worth the effort to make all those options if no one can see them.
Yeah, some customization would be fun (like being able to change between a few outfits and adjusting your hair/skin color, maybe), but if they're not obvious enough to be visible on your overworld sprite, there's kinda no point to it. Making it so you could change facial appearance would be pretty much a waste of time for the developers. (Come to think of it, you can't see your face at all on the backsprite, either...)
I really don't want character customization. I really like them having one design for a boy and girl. If there was character customization I'd rather it be for the rival.
The closest they will get to in Character customization is just changing the color of some of your clothes. One thing I never want is 3D sprites in the main games.
Just occurred to me:
When you first go into a wild Pokémon battle, it takes a few seconds to get the options up, at which point there is a completely worthless and rather irritating animation on the bottom screen.
This may not seem like much, but when you are attempting to go through grass and have run out of Repels (just one scenario) it becomes exceedingly agitating.
I suggest that the FIGHT/RUN/ITEM/PARTY options appear as soon as you get into the battle, and that the scene when you throw your Poké Ball in takes about half the time that it currently does. They should also make the opening battle animations (when you first run into a Pokémon) shorter.
They could always add instances where you'd see your whole body in the game
