I completely agree with Amethyst and Opal, my favorites (born in October for Opal) but Topaz or Peridot for the final.
The Gen VI games should take advantage of the Internet browser and pedometer on the 3DS with a built in Dream World and Pokewalker-like feature. No extra device or computer is required, only a simple free downloaded app.
(No more worries about losing a Pokewalker or trying to find a place where both the DS and computer can connect properly if you don't have compatible wifi at home!)

-No more Pokémon transferring mini-game. Instead, you meet up with the past game's trainer and adopt their old friends as they can't keep them anymore. (I could imagine a small cut scene with May or Dawn saying good-bye to one of their team members before handing you the ball...)
-No more roaming Legendaries. As I've said, Latios was a killer and I still haven't fully recovered. Hearing the words "roaming Pokémon" makes me twitch.
-A non-Dragon Legendary mascot.
-A Fire starter that has a type other than Fighting.
-When you use Fly, you see the actual Pokémon you're riding and not a generic bird. Oh, and Golurk totally has his flight mode.
I don't really want all that much, do I? :lol:

Also a long end of game story.
A much tougher rival.
And a lot of backstory.
