Related to that idea: it would be interesting to have a Grunt with an actual personality. Maybe he or she can get a redemption by the end, and decides to accompany the player through the HQ of the villainous team, and then become a recurring character in the post-game, and in future generations, like Looker.
By the third generation in which that character appears, they had set up a charity/fund for helping previous grunts find honest work, kind of like real life organisations that help previous inmates find jobs.
When you go to your house, instead of Mom automatically healing your Pokemon, she'll ask you what you want. If you pick Heal, she'll heal your Pokemon (she'll decline if your Pokemon are healthy). If you pick Talk, however, you can talk to her about her past life. She'll have forgotten most of it, as she's older than the previous moms, but she'll tell you her one memory that's as far back as she can remember. That's when you experience the flashback. As you progress in the storyline, your mom will remember more of her past and share it with you whenever you come back home. She'll have been revealed to be a former Champion, but retired. Once you get to the Elite Four, her picture will be the newest one in the Hall of Fame at the time being.
Once you defeat the champion, let's call him Alc, your mom will tell you how proud of you she is. Your mom will then tell you the family is moving away from the starting town to another town, on the edge of the region because one of the benefits of getting into the Hall of Fame is that you get a luxurious mansion on the island of, let's say, Averico. There are beautiful beaches, many mansions, summer houses, and regular houses.
Your mansion will also include an indoor battlefield. When you talk to your mom again, another option will be added, saying "Fight". You can fight her Pokemon, all of which are in their high 80's and low 90's, every other day. She will decide, regardless if you win or lose, that she wants to start fighting again.
She gets permission from the Elite Four to open up a new mini-league called the Venadu Challenge, in a massive area walled off on Venadu Island, an island to the right of Averico. You will fight some other people recruited to the group as the Challenge Samurai, the Challenge Teacher, the Challenge Coach, the Challenge Starlet, etc. (I only said etc. because I couldn't think of anything else. (Yes, I put Challenge Teacher there. Deal with it.)
After you get all the Tablets/Orbs/whatever replaces badges, you'll get to face the Challenge King and Queen. Yes, King. You will be able to meet your DAD and fight him along with Mom, too.
After that, you can enter Venadu Island anytime and visit your mom and dad (I'm sorry, the Challenge King and Queen) in the Venadu Challenge Square on certain days. Week 1 you can enter Mondays, Wednesdays, Fridays one week, and Week 2 Sundays, Tuesdays, Thursdays, and Saturdays the next. If you go to meet your parents on Week 1 on a Sun./Tues./Thurs./Sat., then you can watch them battle a randomized trainer every 10 minutes, and you can talk to them for 1 minute before another trainer shows up, vice versa for Week 2.

EDIT 2: An older brother/sister would be interesting. If you're a boy, then you have an older sister who helps you along the way and a younger brother who's a troublemaker and an aspiring Pokemon trainer. If you're a girl, then you have an older brother who helps you along the way and a younger sister who's a troublemaker and an aspiring Pokemon trainer. This could tie in with the idea above: the younger brother could get permission from the Elite 4 to participate in the Venadu Challenge and be in a daycare. Little kids who are above 6 can battle "safe battles" with your younger brother/sister.
Venadu Island would have a town already built on it, with the Venadu Challenge Square directly south of the town, so you can go to the Pokecenter, a Move Tutor, and an arcade filled with games ranging from Pokemon Pinball and Pokemon Dash to Pokemon Ranger and Pokemon Mystery Dungeon.
These, of course, would only be mini-games of the actual games, with Dungeon with a character select screen from Pikachu, Eevee, Bulbasaur, Charmander, and Squirtle and one endless dungeon, Ranger with three areas (Amateur Acadamy, Second Street, and Malicious Mountains) with a bonus area called the Devoid Dimension, Dash with three races (Medioc Plains, Averigo Hills, and Inferi Flatlands) with a special bonus race Stalevec Caves, etc.

Should the Stat Trainers make a return? They were unique characters, and seeing them again could be very helpful, and a great way of introducing Stats to beginning players.
What about giving actual personalities to some NPCs' Pokemon? Maybe having your rival's starter do something that's plot-relevant?
All I know is I want some Pokemon as characters. They might be a bit hard to characterize, considering that they don't talk, but it'll definitely be interesting. It's not only humans that live in this world, but Pokemon too.
