Granted, a lot of the characters haven't seen the light of day (in either one incarnation or both), but when you have a timeline that spans... oh, about twenty-five years, you're pretty much expected to have a whole barn full of it. Considering my current fanfic is a giant Journeyfic there's obviously a lot of room for cameos, but aside from a common main character between that and aforementioned Metal Coat only unpublished characters come to mind. I've never seen someone write about Wes (Colosseum's hero) backstory, neither Michael's (XD's hero) future.
Also, I've never seen a fic where the bad guys turn good and the good guys turn bad in the end of the story.

That being said, how about this:
I've never seen a fic that plays on the fact that some of the Gen.1 Pokemon's names are actually real words (gloom, electrode, etc.) For some reason, they averted this in all the other generations.
Besides "Of Electrodes and Magnetons", that is!
Apparently, its reviewers on FanFiction.net also think that it's quite an original and humourous idea.
