I'm not gonna lie, Whitney and her damn Miltank did it for me. XD
I was surprised with some hoenn gym learders at there difficulty in my replay of emerald. Wattson and norman are the ones who turned out to be tougher for me, having to level up all my guys an addition 5 levels and then it was still a hard battle ( and no my pokemon were not underleveled) Whittney made me so frustrated in my heartgold i obviously hadn't remembered this diifiuclty when I originally played gen II. And then there is Lenora starting white I go hmm second gym, normal type? this should be a piece of cake. I obviously had already forgotten about the torments of Whitney and went in only to have my spirits crushed. I couldn't believe it losing what had seemed like such an easy match completly surprised me, but in a good way, I like the challenge.

I knew Whitney would win! Where;s my ten bucks! And after Norman and Whitney people should fear any new Normal Trainer...

Yeah, Tate and Liza were pretty difficult, especially in Emerald. In general, them being later Gym Leaders(stronger teams) and being a double battle at that, irked my nerves at points.
Clair. Just... Clair.
From my experience. It was Koga from Pokemon Yellow.
It was way over leveled, it has many annoying moves & considering how mediocre the pokemons were in Pokemon Yellow.
I actually had a hard time beating Koga.
Second place would be Claire from Pokemon Gold/Silver.
Kingdra was so annoying! Double Team!!
Third place would be Norman from Pokemon Emerald.
Slaking is so bulky. Once the battle gets longer, the harder it is to beat.

Byron because I was, for the most part, underprepared and slightly underleveled for the fight. The Close Second whould be Clare for the same reasons. Third whould be Fantina because I unwittinly did her gym before Crasher Wake's Gym.
Hmmm there are a few on my mind that I can't decide just one
Gen I - no one was particularly hard. Ah, Misty was a little challenging because I picked Squirtle and tried solo-ing the region... and her Starmie's BUBBLEBEAM took out my Squirtle... LOLZ?
Gen II - CLAIR - I was solo-ing the region with Typhlosion and her Kingdra was a NIGHTMARE. Whitney wasn't much of a trouble because since I was solo-ing with Cyndaquil, it was already way overleveled by the time I reached her. However, Clair was a different matter because even though my Typhlsion was overleved, I had only taught it Fire-type moves.
Gen III - Norman - his Slaking was a beast. That guy hit my Breloom, got poisoned by itself, and used Facade. I nearly cried.
Gen IV - Sinnoh - No one in particular.
Gen IV - Kanto - GARY... but it was because his team was high-leveled and diverse. I actually enjoyed battling him.
Gen V - ELESA and her damn electric mice - I tried leveling up my pokes, gave up, and went and caught a Roggenrola with Sturdy.
In the end, I should say CLAIR

Hard to say who's the hardest, but these are the following that gave me trouble:
- Gardenia: The only reason Gardenia gave me trouble is my team. My teams at that point were not made to take the Grass attacks well, and I think this is great because it adds to the challenge to those games.
- Volkner: Here, I learnt how powerful Focus Blast is, thanks to his Raichu using that move. Electivire provides a challenge as well.
- Liza & Tate: Twins that gave me trouble thanks to their powers. It didn't help that Emerald gave them an Earthquake user, since all of them are immune to the ground.
- Norman: Slaking's the culprit. Competitive players are smart enough to play around this, but at this point, Protect isn't readily available yet, and only a handful of Pokemon learn the move to stall Slaking (like Swampert), but more importantly, how many players actually did their research to play around that?
- Winona (Emerald): Surprisingly hard during the times.
- Skyla: Some say that Flying isn't a good offensive type, but this battle proves otherwise, just as I suspected. It didn't help that none of my Pokemon resist Flying (Crustle takes the damage neutrally).
- Elesa: Emolga's Volt Switch hijinxs are the main reason they are hard. Despite that, I managed to pull through.
- Iris: I would have more trouble with her if I didn't lead with my male (only one is male). Fortunately, I do. It surprised me as to how hard Fraxure and Haxorus are, but due to sheer luck and knowledge, I won, but I can feel that this battle will be hard if I didn't know what to do.
I don't remember Whitney being troublesome at all. If I get the chance to go through Johto again, I will plan my team so that the troubles with her will be dealt with.
