Team Plasma because there goal is the coolest of all the villainous teams so far.
Team Plasma, N reminds me of Crona (soul eater). one reason why i love them. another reason why is because they're the first team that has never used force to get what they want, but they instead persuade. But when I found out N was really a nice guy i wanted to cry so bad but my eyes never cry when i want them to. Stupid eyes, never obeying me.
I liked Team Dim Sun because it was so funny.
The whole time, I was like, "LOL."

Plasma and Rocket (voted for Plasma, though).
As an organization, Team Plasma is by far my favorite. The storyline is, IMO, the best so far and their goal is actually interesting and makes sense. Sometimes you even sympathize with them and sort of see their point of view. (Only with what N wants to do, though. Ghetsis is batshit. Batshit cool.)
As for TR, their goal is generic and commonplace, but they have really, really, really cool members. Rocket and Plasma both, BTW.
Team Rocket! They're the original bad guys of Pokémon and the team I have the most memory of battling as a kid. Now that I'm older I've realized that they're like the Poké-Mafia, which makes them even better.
Plasma is in a close second for having cool members and reminding me of PETA, making their motivation funnier than it should be.
I don't quite get the appeal of TR (except in the animé), the two teams in the 3rd Generation were quirky but didn't make mush sense, while Galactic relied on Platinum to make sense at all.
Team Rocket are the real badasses. They don't care about anything but money and power, so they're the kind of villains you'd expect to face. Teams like Magma, Aqua and Plasma make me feel like it's kind of wrong to stop them. I just fight them to make things keep the way they are.

They didn't want to flood the earth, warp time & space, or worry about 'liberating' Pokemon from cruel trainers.
They just wanted to run a crime syndicate in the basement of a casino and beat up kids for petty cash. Bless em.

My favorite was Team Galactic. They just seemed to be the most evil to me. Trying to destroy the world and create a new one, the purpose being, to make their boss a god? Like, how much more sinister can you get?
I also liked Team Rocket. Just your average Mafia. They were also pretty cruel in killing Marowak.
And finally I liked the Go-Rock Quads in Ranger. A villainous band? Best thing ever!
But I go for Team Galatic. They were the first evil team I ever battled, and so they will always have a place in my heart. :3 Not to mention the fact I just love my whackjob Cyrus, so...xDD.

Team Plasma is easily my favorite villainous team. Their storyline throughout B/W, as well as in the sequel, was great and really engaging. N is definitely my favorite boss since he was a far more interesting character than any of the other villainous team leaders and there were times where I really could sympathize with N. Ghetsis was a jerk, but the way he pulled off using N and then getting Kyurem in the sequel made him look fairly smart and threatening. The only downside is that most of the Sages didn't battle, but the team provided an interesting storyline that raised some interesting questions and brought about one of my favorite characters from the games.
Second would probably have to be Team Galactic. I wasn't a huge fan of them or impressed with them like Team Plasma, but they did have some interesting characters among the admins and Cryus was a pretty good leader. He was the most challenging prior to Ghetsis.
Team Rocket would probably be third. The premise for their organization is pretty generic and basic, but for a first villainous team, it was pretty effective to get the ball rolling and it did lead to some memorable confrontations in the first and second generation games.
Team Magma/Aqua would be tied for last. I never cared much about the characters introduced in these teams and their goals were pretty ridiculous in retrospect when as much as they were praising Groudon/Kyogre, too much sunlight or too much rainfall for the world would have been dangerous to the planet.
