Ethan/Lyra/Silver trio works the best. Silver has the most development as a rival, which is always a good thing. And Lyra is simply my favourite female protagonist.

I luuuuuv the Lyra/Ethan/Silver line! Just how they interact and play a better role in the game. :)
But I also like the Dawn, Pearl, and Lucas one.
Gold, Silver, and Kris are my favorite, just for the sheer awesomness of Silver.
Blue, Red, and Green come in a close second if you take Pokemon Special into account (I'm guessing you don't though, so it's just second then)
Ethan/Lyra & Silver b/c Silver is an awesome villain. Blue comes in second b/c of him being the only one who's a champion
I'm finding it very hard to choose from Red/Leaf/Blue and Brendan/May/Wally. I love all of these 6.

Red, Leaf and Gary, without a doubt. Red, cause he's a badass, Leaf cause she's so under appreciated, and Gary cause he's Gary Motherfucking Oak.
Though, I do like Silver a lot. He's pretty kick ass in being both a rival and a villain.
