It didn't really take a long time, but the amount of pure Zebstrika hell I went through to catch my Zangoose in Black 2 is definitely worth mentioning. None of my other team members were fast enough to outrun those darned equines, and not only did they pack a considerable amount of punch to knock out my team a few times, but I could not for the life of me seem to find a Zangoose in any sort of reasonable timeframe. I think I found about five Sevipers, who have the same 5% encounter rate, before I found a Zangoose.
It may not have been that long... but when I was little I spent a ton of time looking for a vulpix in the sea of shuppet on sapphire
Grimer and Ralts in Hoenn
Suicune in Kanto
and strangely enough, I found Chimecho on my first walk into a random patch of grass in Mt. Pyre.
I once hatched at least several hundred eggs across three or four days to get myself a shiny Metagross.
I pretty much spent all day from waking to slumbering zipping back and forth on that path in Solaceon Town and the two adjacent routes.
I was unbelievably happy when I finally got that one (I love you Hal <3), and it had a good nature too. :3
I've spent 3 days so far trying to get a shiny Tepig in white 2...... so much resetting and i am still yet to find one :\ starting to think it is a lost cause.... but i've come this far there is no sense in stopping now
In the Red version I never leave Viridian Forest without catching Pikachu and Caterpie... I should have had Yellow. (Except you can't evolve that Pikachu without trading it <.<)
I also hatch a bunch of Pokèmon eggs to get shinies all the time. Never got one. I even got a Japanese Ditto for that reason only. (Masuda-method).
I think Pokemon games are alive. Whenever I go into a route looking for a Pokemon that has a low appearance rate, somehow none of them appear. It's like the game knows you're looking for that Pokemon desperately, and just decides none will appear.
One time, I spent nearly 3 hours on Acuity Lakefront searching for a Snorunt in Platinum. Then when i finally found one, I killed it.

I spent over 2 hours looking for a Musharna in White 2. I finally found one, and decided to weaken it a little more.

I was rather... upset about that incident and found another Musharna about an hour later. I decided to just throw a Quick Ball at it.

Hunting for Seedot in Emerald, which only has a 1% chance of appearing. I swear it took me two hours just to find one.
Trying to find a female Eevee in White 2 so I could have a female Espeon. Took me about 2 hours to find one, and its nature hurt special attack. Spent another 2 hours to get one, which luckily had a nature that boosted special attack.
Looking for a Riolu at Floccesy Ranch. It took forever until I decided to try reverse psychology on fate and hoped for a Lillipup instead of a Riolu. Strangely, I promptly ran into a Riolu.
I spent so long looking for particular Pokemon in the Safari Zone in HG/SS, and rearranging all of those blocks and shit to make them appear...D: Some of which I never did find D:
I didn't seem to have any trouble finding multiple Eevees in my White2...I spent probably an hour looking for one in B2 with no luck :/
