The name of my Blastoise is Shellshock, and for my Empoleon, it's KingPin.
Here are some examples of the kind of nicknames I give my Pokemon:
Doubleduce/Ambipom (M)- So called because he can pull the famous "Double Duce" move off. Homestar Runner reference.
Artpup/Smeargle (F)- I had a female Smeargle on Crystal named Artpup, so this was for memories' sake.
Stubby/Bibarel (F)- Named after Bidoof's rumored English name.
Hei Hei/Crawdaunt (M)- named for the sounds Corphish makes in the Japanese version.
Noodles/Tangrowth (M)-meh, I was hungry at the time...
Fyrus/Heatran (M, Shiny)- Bet you can't guess what my favorite console video game is...

Rockbottom/Torterra (M)- Named after a tortoise character in a Redwall book.
Warbeak/Staraptor (F)- named after the sparrow queen in Redwall.
Blosso/Roserade (M)- Short for "Blossom", because my Roserade is a guy...
Fingal/Floatzel (M)- Named after an otter character from the Mistmantle Chronicles
Koruki/Luxray (F)- This is actually not based on anything. This name is completely original.
Infernape (M)- Is only named Infernape because I got him through the GTS...
Abamasnoe- Boq (from wicked)

First my Diamond in-game team. Then some random ones.
Empoleon, female- Peppermint. Cause minty things make me think of winter, which makes me think of penguins. A friend suggested the name though.
Staraptor, male- Hawke.
Bibarel, female- Dora.
Luxray, female- Lea.
Roserade, male- Romeo.
Rapidash, female- Solei. Soleil is French for sun, I just dropped the silent l.
Salamence, male- Bagel. It was cute when he was a Bagon, anyway. Which lasted an entire level. Lol.
Fearow, female- Fearless.
Dustox, male- Stringer. Named because of String Shot.
Sceptile, male- Trent.
Unown (b)- Birdie, cause it kinda looks like a bird.
Lanturn, female- Alannah.
Skuntank, female- Roma. As in aroma.
Vibrava, male- Pride. He's an antlion Pokemon, and lions live in prides.
Pikachu, female- Rabbit. That's what I thought Pikachu was the first time I saw it. In the same vein, I have a male Raichu named Hare.
Cacnea, female- Stabrina. Stab + Sabrina.
Tentacruel, female- Izumi. Because the name Tentacruel makes me think of the Digimon Tentomon, partner of Izzy, or Koushiro Izumi. I had a male in Silver named Koushiro, so I named her in his honor.
Vespiquen- Cornflake. I let my brother name her for me, lol.
Regigigas- Giggles. I'm one of those weirdos who talks to their games =p and while I was trying to catch him I got tired of calling him Regigigas and called him Giggles instead. It's pretty funny, cause he's serious natured. XD He's the only legendary I've ever named.
Porygon- Engrish
Linoone, female- Nuki. Short for tanuki.
Armaldo, male- Roth. Sounded kinda like Anorith.
Armaldo, female- Rita. Named for the same reason.
Breloom, female- Shorah
Volbeat and Illumise- John and Yoko. Named for John Lennon and Yoko Ono.
Togekiss, male- Toki. I've always named my Togepis that.
Spinda, female- Ugly Betty. The placement of her spots isn't terribly attractive.
Spinda, male- Baldwin. He only has one spot on his cheek, so he looks kinda bald.

Shiny Kadabra, female- Deborah.
Shiny Noctowl, female- Toshi. Not too hard to figure out.

Shiny Zigzagoon, female- Kumquat
Shiny Geodude, female- Goldirocks. Like Goldilocks except she's a golden rock, lol.
Shiny Shinx, female- Braverie. To go with Courage =p

Grovyle, female- Kimiko. Got the name from Xiaolin Showdown, used cause it sounded similar to Kimori.
Azumarill, female- Traci. Even more obvious than Toshi the Noctowl.

The story with Joegotthis involves the Safari Zone and a bit of frustration. I was seeking to catch a Kangaskhan in the Pastoria City Safari Zone, to no avail (only one showed up, and it ran away rather quickly). Finally, I thought to switch over to LeafGreen and head over to Fuschia. Several Kangaskhans appeared, but I was failing to capture a single one. In the middle of the "battle" with my fifth Kangaskhan or so, my boyfriend Joseph yanked my DS out of my hands and pressed A to throw the Safari Ball.. and 1, 2, 3 twitches.. it was caught.
"Midterms" - Kabuto
After my Food Survey Midterm, I started playing Pokemon behind my notebook. I found a Dome Fossil while underground, and had it resurrected or whatever.
I name all my Pokemon, usually after what music artist or song I'm listening to at the time. But I did just recently catch a male Girafarig which I named StudMuffin because I plan on breeding the heck out of him ^_^
I nickname all my Pokemon. These are just a few of them:
Charlemane/Charizard (M) - My first Pokemon ever, I wanted him to have a sort of epic name.
Gilda/Giratina - Named for the gold in Giratina's design.
Dianna/Dialga - Variations of this name mean "divine".
Emperor/Empoleon (M) - Named for obvious reasons...
Angel/Articuno - My little snow angel. ^^
Zelda/Zapdos - Cause it sounded cool...
Valentine/Venusaur (M)
Marabelle/Milotic (F) - The name literally means "beautiful Mara".
There are quite a few others, too...

I named my Charizard "Valoo" from Zelda: The Wind Waker
(I considered Volvagaia from OoT, but Valoo looks more like Charizard)
I also am training an Espeon named "Majora."
(Espeon's head looks a little like Majora's Mask)
