Fly was never obtained so early, so that argument is not really valid.
Gen I: After awakening Snorlax in the way, that means at least Surge defeated (third badge) AND the Marowak ghost events cleared.
Gen II: After defeating Chuck (fifth badge)
Gen III: After defeating Winona (sixth badge)
Gen IV: After defeating Maylene (third badge in DP, fourth in Pt)
Gen V: While no longer requiring any badge, it's obtained around Driftveil, that means unobtainable before defeating Elesa (fourth gym, in both BW1 and BW2)
In all of those instances, your team should be already around level 25-30, and every "early-bird" Pokémon evolves around level 15-20.

As far as I know Emolga doesn't learn Fly.
Anyway, I think everything that has wings should learn it, no matter how small.

Maybe they didn't allow them to use Fly because they know way better moves? I don't see why anyone would teach his Gyarados Fly, even for the story. Same goes for Emolga.

Anser already pointed it out: Bug-types can't use Fly because they can't fly as high as other Pokemon. There's probably an altitude a Pokemon specifically needs to reach to be able to transport a person. Volcarona and Genesect are exempt because they probably have the power and strength to do it. Then again this still leaves the problem of tiny bird using Fly other than game logic.
It's also worth mentioning that the Japanese name for Fly can also mean high leaping or leaping across the sky which may explain for Doduo and Dodrio.
