The plot was about the evil team trying to take over the league. After defeating the champion, you discover that the elite four were actually part of the evil team. You and the champion take them down, but he informs you that you didn't technically beat the league, so you're not the new champion. Looker then comes to you and informs you that the evil team has fled to some distant islands. You and the champion travel there, and you take on the league. (It's like you're in a whole new region, and you can still sail back to the first one) After defeating the league, the champion informs you that he has found the secret base of the evil team. You both storm the base, take down the evil team, and save the elite four, who it turns out was kidnapped and held in the base. You then return to your region, able to finally take on the true elite four and claim your title as champion.
