Well, I'm thinking it was included in FireRed / LeafGreen because it was important to that game's story, not due to anything in the overall background story. If they were to remove the need for the Silph Scope then they'd have completely made the casino dungeon optional (unless they stuck something else down there that the player was required to retrieve, but my guess is that (with the exception of optional stuff) they didn't want to make too many changes / introduce too much new stuff, otherwise it would feel more like a separate game rather than a remake).
Anyway, my theory was just a thought as to why the Silph Scope is no longer needed (story-wise)... not why I actually think that the Silph Scope was removed. I actually think that the game designers did not have any story-driven reason to ditch the Silph Scope... most likely it was removed simply because it was not important enough to include a separate sidequest in every game just to identify ghosts, even in games that do not even require you to visit the haunted areas. I mean... that'd just be annoying... unless those Ghosts were extremely powerful or something...

I'm thinking this for the sake of the plot in the remakes and Early Installment Weirdness for the originals.

I'm Thinking that all Ghost Pokemon have the innate ability to hide themselves. They just don't always do it for whatever reason.
Remember the Haunted House Episode? Ghost Pokemon are probably the Hardest Pokemon to catch because of how hard they are to pin down.
Those in the Tower just all Refused to show themselves what-so-ever, probably because of the Influence of Marowak,
judging how Powerfully the Influence it had over the Priests and Channelers, thus the need for the Silph Scope.
But without the Influence of a More Powerful force unifying them, I imagine Ghost Pokemon are somewhat easier to expose and their Illusions to disrupt.
If you unlucky enough to stray into a nest of Ghost Pokemon, you'd have a difficult time but a single Ghost Pokemon is likely more easy to manage.
