(Because Cao Cao is Wei, and Wei is blue, like water)

(Beacuse Sun Jian is Wu, and Wu is red, like fire)

Liu Bei- Serperior, Torterra, and Sawsbuck
(Because Liu Bei is Shu, and Shu is green, like grass)

From Samurai Warriors:
Nobunaga Oda- Spiritomb, Giratina, Umbreon
(Because Nobunaga is evil; dark)

Kotaro Fuma- Sableye, Duskinor, Staraptor
(Because Kotaro believes in chaos, and he is a ninja)

Magoitchi Saika- Magnezone, Octillery, and Bellhyme
(Because Magoitchi is a sniper)

Chuck Norris canonically uses a Primeape and a Poliwrath.

For the Akatsuki their likely pokemon would be and their reasons

Deidara: Electrode (both like to explode)
Sasori: Skorupi (cause his name means scorpion)
Tobi: I guess Igglybuff (cause it has a swirl on its head like Tobi's mask)
Zetsu: Either Carnivine or Victreebel (the carnivorous plants)
Kisame: Sharpedo (Kisame seems to have a shark furry fetish going on)
Itachi: Weavile (Itachi means weasel, maybe give his brother Sasuke a Sneasle)
Konan: Butterfree (cause she is able to make butterflies out of paper)
Pein: Magnemite (due to the charka rods and the Deva path uses something similar to magnetism)
Hidan: Duskull (cause Hidan looks like a skeleton during his Jashin Ritual technique)
Kakuzu: Meowth (largely because both are really attracted to money)

Since I've been more into the Sonic the Hedgehog series now than Pokémon, I thought I'd give this a shot.

Sonic:

Shaymin: looks like a hedgehog
Marill: it's blue and can use Rollout
Ninjask: for having the highest speed of all Pokémon

Tails:

Vulpix: another fox with multiple tails
Buizel: can spin it's tail like a propeller
Swablu: similar to Flickies (a reference to his super form in the classic games)

Knuckles:

Cyndaquil: based on the echidna like Knuckles
Hitmonchan: punches
Dugtrio: for digging (ironically it's a mole Pokémon, so anyone who's seen this will know what I'm getting at)

Amy Rose:

Either Clefairy or Jigglypuff cause they look sort of similar to her
Roselia: matches with her name
Luvdisc: I don't think I need to explain this one at all

Dr. Eggman:

Exeggcute: haha, get it? Cause he's the Egg-man?
Klinklang: this Pokémon's still very new to me, but I guess it kind of reflects his mechanical side
Electivire: doesn't it remind you of him a bit?

Sasori: Skorupi, Gligar (Sasori comes from the Sand, like Gligar)
Tobi/Madara: Ninetales, Gengar
Itachi: Weavile, Murkrow, Moltres
Konan: Butterfree, Roserade
Pain: Magnezone, Metagross, Ho-oh (because of revive abilities)
Hidan: Duskull is OK.
