    Name origin
Darkrai is a combination of dark and 暗い kurai (dark).
Darkrai (Pokémon) - Bulbapedia, the community-driven Pokémon encyclopedia

So basically it's "dark dark". :| Well Darkrai doesn't have any relation to a samurai really.

Venemoth was believed to have had closer resemblance to butterfree, (eyes and color)

and you should see Excadrill in the anime, he is huge

I heard his name also ment shadow, (which in some places is another word for dopleganger)

Not a secret or anything but Nintendo got sued by a popular Japanese magician for naming the pokemon Alakazam, for thinking it was stealing his stage name, which also was "Alakazam"

Off topic, but I think all the legiondaries have some role in ether creating, preserving, guarding, were worshiped or healing the pokemon world, along with giving things humanity and personality, such as
    Creators: Arceaus, Palkia, Dealga, Garintina
Preservers: Kyroug (seas oceans) Groudon (Earth and core) Requazia (sky) deoxys (space) Jirachi, Celebie.
Guardians: all the Regie pokemon, Scuicune, Rikuo, Entie, Lugia
Worshiped: Aurticuno, Moltres, Zapdoes, Lugia, Ho-oh, Mew
    Healers: Scuicune, Celebie
Emotion and Well being: Mesprite, Uxie, Azelf, Darkria, Cresselia

    (sorry for misspelled pokemon)

Some of them are kinda hard to place into this catagory, but you also can't think about just what they did or the role they play in the games, you gotta think about why they are there and what could they do in the bigger picture, I admit, this idea is not perfect.

I always thought it was Dark and Cry,

I think Girafarig being that way was a play on how it has a head and brain on ether side of it's body, (Yes it's tail has a mind of it's own and they communicate telepathically, or something like that)

The only thing that comes to my mind right now, is Wobbuffet's body being a puppet, and it's tail the real Pokemon. That's a theory I read on the internet, nothing official. Also, if two Wobbuffets face each other in a Generation III battle with Shadow tag and leftovers, the battle becomes endless, forcing you to reset (if it is not a wild battle, of course). Not a dessign secret, but a curiosity that is good to know.

That could go on forever though, since most of the English names are word play.

    Squirtle = Squirt + Turtle
I always that that is was squirt, squiral and turtle

Pupitar's design structure is incorporated into Tyranitar's body.

I'm surprised no one has mentioned the possible family relations between the Cubone/Marowak family and Kangaskhan.

Cubone looks as though it could be a young Kangaskan who had its mother die, later taking her skull and therefore eventually becoming a different pokemon in Marowak.

...And then there's the theory of Ditto being failed clones of Mew, especially considering they share similar color schemes (shiny and normal) and are the only two pokemon to learn Transform naturally.

The Cubone/Kangaskahn thing was proven false years ago. Many like to propagate it because it's a fun way to "blow the minds" of people not in the know.

The Mew/Ditto theory while interesting takes in elements from both the anime and the game canons which is really poor theory crafting.

Marill could be based on rakali (Hydromys chrysogaster), a type of rodent who live in banks of rivers and lakes, and are known as water rats. There are many water rat species, but rakali could be a possible basis for Marill's design.
