In terms of relgion, Shinto and Christianity seem to be the only ones that have appeared. We've seen churches and we've seen Shinto shrines. I'm surprised we haven't seen any Buddahist Temples considering it's a major relgion in Japan.
However, they haven't gotten real deep in religion.

There was the cult of people who worshipped Meowth on one of the Orange Islands. And in one of the early Kanto eps [possibly Island of the Giant Pokémon], Brock mentions 'the story of Noah' as he, Misty and Ash float along on the raft. So they have some knowledge of the Bible.
Did he say that in the original version?

The only other story I can think of that has that element is the Epic of Gilgamesh, and that would be a rather obscure reference...
And Dami, there was a church in the Smeargle episode. And don't forget the cross that Misty held up to ward off the Ghost of Maiden's Peak.

Churches aren't that common. Most places Ash visits don't seem to be religious. He certainly doesn't seem to go to Church. Though Misty with the cross shows that it is present in the World, at least.
Well, Japan doesn't have many Christians in it, so it'd make sense that the main characters aren't Christian.

I don't remember if this has been mentioned before but regarding churches: what about the shrines to the legendary birds on the three islands? If there are legends about them, wouldn't it stand to reason that Articuno, Moltres, and Zapdos (and, by extension, Lugia, Kyogre, Groudon, et al) were worshipped by the island natives?
It appears that worship of the birds has faded over time. Remember, Tobias says that the ritual is mostly just performed for the tourists, and Melody said that she didn't believe in it.
Of course, that may change with the incident, but...
