Until I heard the proper pronounciation, as a kid I thought Nidoqueen was pronounced "Nido-ken". Yep, that was before I knew how to english.

Others includes Pokémon named the same way in french as in english (Tentacruel, pronounced Tan-ta-crew-hall in english is pronounced "tan-ta-cru-L" (capital L is how the letter L is pronounced in english)).

Last but not least, the french name for Hitmonchan (Tygnon) should be pronounced "Tai-nyon", but instead I used to pronounce it "Ti-nyon".

    Down + Right + Focus Punch = Nidoken !

It's quite the long list, but here's a few notable ones:

Growlithe - As a kid, I would keep pronuncing it as "growlth-ite" and not it's intended "growl-ith." I actually catch myself saying it wrong to this day.
    Omanyte - "ahm-na-mite" instead of "ahm-uh-nite"
    Raikou - "rai-koo" instead of "rai-koh"
Buizel - For some reason, I insist on saying "boo-zee-uhl" and not "bwee-zell" as it is officially pronounced.
    Riolu - "rai-oh-lu" instead of "ree-oh-lu"

And those are just a few...
Once upon a time there was a leafeon. There wasn't anything special about him. He was just a regular leafeon.
But there's a story behind the leafeon.

I have and still always pronounce Suicune as "Psy - Cune", which is incorrect apparently.

I pronounce Arcanine as "Arca - Nine" instead of "Are - Canine".

That's all I can remember right now, though I think there are some others.

Suicune tripped me up for the longest time. I pronounced sui- like from suit. I never thought it would sound more like swee- from sweet.

    I probably can't say half of the Unova names because I stopped watching the anime. Ignorance is bliss, I suppose. :P Quite embarrassingly, I realized I've been saying Snivy wrong this whole time. I get that its name has ivy in it, but I dunno what I was thinking. 8D;

I do that one deliberately. Because it just sounds better.

More than half of them I'm sure. I really suck at pronouncing things.

Snivy (Sneevee, actually Snai-vee), Palplitoad (Pal-i-peh-toad, actually Pal-pli-toad), and with names I often mistook Gigalith with Sigilyph

Where A is like cat, E is like bed, I is like tiki, O is like or, and U is like tutu...

    Nidoran, Nidorina/o, Nidoqueen/king - I'd say NIH-dou or NIH-duh instead of NI-dou. I didn't surmise that it came from "needle."
    Dugtrio - I'd say Duhg-TRI-ou, but it's DUHG-tri-ou
Machop, Machoke, Machamp - I'd emphasize the second syllable (Muh-CHAWP) instead of the first (MAW-chawp). I still find myself saying it the wrong way.
Victreebel - I'd ignore the spelling and just say Victorybel
    Dodrio, Dodrio - I'd say Dou-DU-ou and Dou-DRI-ou instead of DOU-du-ou and DOU-dri-ou
Haunter - Hahaha, a looong time ago I'd call it Hunter. It was my first favorite Pokémon.
    Exeggutor - I don't care what any anime announcer says, it's Eks-EGG-yu-tor, not Eg-ZEG-yu-duhr
    Moltres - I'd say MOL-trez instead of MOL-treis
Meganium - Me-GA-ni-uhm instead of Me-GEI-ni-uhm. Didn't surmise that it came from "germanium."
    Quilava - Kwai-LAW-vuh instead of Kwih-LAW-vuh
    Ledyba - LEI-di-buh instead of LE-di-buh
    Ariados - ER-i-uh-dous instead of AW-ri-uh-dous
Chinchou - Ugh, was such a problem for me. CHIHN-chu instead of CHIHN-chau
Mareep - This too. MER-ip instead of Muh-RIP
    Ampharos - UGH. AM-fuh-rous instead of AM-fuh-raws
Quagsire - I probably said this wrong, but don't remember how.
    Misdreavus - Mihs-DRI-vuhs instead of MIHS-druh-vuhs
Scizor - Probably said something like SAI-zor instead of SIH-zor
    Swinub, Piloswine - SWIH-nuhb and PIH-lou-swain instead of SWAI-nuhb and PAI-lou-swain
    Houndour - HAUN-dor instead of HAUN-daur
Phanpy - Something in my brain made me read this wrong for years. FAN-fi instead of FAN-pi
Raikou - RAI-ku instead of RAI-kou. I blame this on poor transliteration. The second syllable is just a long O sound in Japanese
Ho-Oh - HOU-hou instead of HOU-ou. The glottal stop isn't friendly to English.
(Gens III-IV skipped since I heard the names before seeing them)
    Snivy - SNIH-vi instead of SNAI-vi. I didn't make the "ivy" connection
    Liepard - LI-ih-pawrd instead of LAI-puhrd. I butchered it.
Audino - Au-DI-nou instead of AW-dih-nou. Forgive me for being understanding phonetics.
Petilil - I'm not even sure of its pronunciation, but I'd guess PE-ti-lihl
    Garbodor - GAWR-buh-dor instead of Gawr-BOU-duhr.
Reuniclus - ROI-nih-kluhs instead of Ri-yu-NI-klihs, but a ton of people probably get this wrong
    Jellicent - Jel-IH-sihnt instead of JEL-ih-sihnt
Ferroseed, Ferrothorn - FER-ou-sid and FER-ou-thorn instead of Fe-RAW-sid and Fe-RAW-thorn. My way sounded better
    Elgyem - EL-gi-em instead of EL-ji-em
Mienfoo, Mienshao -I'm not sure how they're pronounced officially, but I say Myen-FU and Myen-SHAU
    Bisharp, Vullaby - I don't even know
    Durant - DUHR-ant instead of Duhr-ANT
    Deino, Zweilous, Hydreigon - Before I knew about the German-ness, DEI-nou, ZWEI-luhs, HAI-drei-gawn
    Cobalion - Kou-BAL-i-awn instead of Kou-BEI-li-awn
    Virizion - Vih-RIH-zi-awn instead of Vih-RAI-zi-ihn
Reshiram - I may have said Re-SHAI-ruhm instead of RESH-ih-ram
    Kyurem - KAI-uhr-em instead of KYUHR-em
    Yveltal - I-vel-tawl instead of I-VEL-tawl

Arceus. I am just confused. Is it ARE-KAY-US or ARE-KEY-US?

The anime says ARE-kee-us. Seeing as I played Battle Revolution before that movie aired, I still call it ARE-see-us.

Mienshao: I'm also in the "Myen shao" camp.

Deino family: I keep calling it "Deeno" and just can't seem to change that. I also keep pronouncing "Zwhy-lous" and "Hydree-gun" (yes, "gun" not "gon". I'm an Oregon native) even though I should know better.

It just doesn't make sense in English. Citadel, celestial, cerebrum, incessant, secession, etc. C, when followed by I or E, is an S sound. Arceus is just bad naming.

    It only makes phonetic sense.
Don't worry, the anime calls it Hai-DRAI-guhn, not Hai-DRAI-gawn.

Not really. The (so-called) "rules" regarding "C" only applies to English.
English Grammar rules mean nothing in Japanese.
This is simply a case when keeping Japanese name violates some people's sensibilities.

(Although, it does have some interesting pronunciation in Japanese too.)

I'd Pronounce it ARK-E-US, as I'm prone to pronounce 3 letter Syllables,
especially in cases of R or C as the 2nd Letter.
