Another possibility could be going into Cryptozoology for some legendaries. Y'know, like maybe a legendary based off of the Sasquatch or the Chupacabra...
(Although Lapras was based on the Loch Ness Monster, and it wasn't a legendary, so....)

I mean, they could do myth based Legendary Pokemon. But maybe they could do some based on the region it's self? Like a Rock Type made up of different artefacts and things that make up the history of the region if you know what I mean.
Rayquaza's primary inspiration was the Ziz, with some aspects of Eastern Dragons incorporated into the design, as the weather trio were all based on Hebrew legends.
That said, I much prefer legendaries that are based on abstract ideas and stories rather than actual mythical creatures. The Tao Trio are a good example of this, with each member being designed around some central concept rather than a creature, which makes them more like their own entity, rather than just an existing mythical creature translated into the Pokemon world. Hopefully we'll get more legendaries like that in Gen VI.
Personally I'd really like to see a pair of conflicting legendary Pokemon based around the concepts of Free Will and Fate. I imagine the Free Will Pokemon would be the like the "Zekrom" of the duo; active, physically inclined and emotionally driven. Whereas the Fate Pokemon would be like Reshiram; reactive, specially based and guided by logic. I haven't a clue what they'd look like though...

I definitely would like to see Quetzalcoatl become a legendary (poison/flying or fire/flying to reflect the sun association), maybe alongside some of the other Aztec deities like Tezcatlipoca (ground/dark), Tlaloc (water/electric) and Huitzilopochtli (flying/fighting).
Another set I'd like to see is one based on the major Egyptian gods (Osiris, Isis, Set, Horus and Nephthys).
