Cobalion's B2W2 pokedex entries says It worked with its allies to punish people when they hurt pokemon but what do they mean by "punish" humans and how can they punish humans?

I assume they punish them with pain. They cause them pain by attacking them. Though I suppose they could punish them in other ways but that just makes the most sense to me.

Depends on what is meant by "punish". Perhaps they just stole their food/belongings, or worse, attacked them.
