To the Pokemon Professors, Pokemon and humans may "live in harmony," but if we're looking at the game plots (or the movie plots. Or the anime plots. Or the manga plots... Well you get the point.) they most certainly do not. In fact, Poke'mon and humans are the driving conflict; who controls whom? When Team Aqua and Magma tried to control Groudon and Kyogre, they failed. When Mewtwo tried to exterminate the human (and existing race of Pokemon), Mewtwo failed. It's relatively safe to say, then, that the defenders will always win. So if the legendaries suddenly decided to destroy the world, patterns say it doesn't happen.

But say they do conquer the world. The more interesting question, in my opinion, is which of the Pokemon reigns supreme in the end?

I would've thought so. Legendary Pokemon have always been seen to respect humans with certain personalities and natures. I guess it depends on the human though (and maybe the POkemon).
