Zapdos is just awesome. It could almost single handedly carry you through the Indigo Plateau, because of both it's type and how early it can be caught in the game.
I automatically disregard event pokemon from these, as they are pretty damn annoying.
Latios, the mega is even better.

My cousin literally just showed me how to get events this year, so I could get the event Torchic. So I missed out on a lot of those and it pissed me off so much.

Entei, Ho-oh, Xerneas, Zygarde, Zapdos, Regice, Regirock, Deoxys, Jirachi, Giratina and Reshiram are my favourites. The others I really don't care for (Yveltal, Raikou, Suicune, and Articuno are alright, I guess).
Entei and Ho-oh are probably my favourites overall though. Entei is cool in general, I just really love its design and inspirations. Ho-oh is an extremely good Pokemon, has an amazing ability in Regenerator and most of all I just think it looks like a powerful legendary. It has all the qualities of majestic yet badass which I think is one of the reasons I loved it as a kid - it does a good job at what I think a legendary should be and seeing it on the cover of Gold you knew it would be something worth tracking down and owning (and wanting to own it while doing so). Coincidental that my two favourite legends both learn Sacred Fire. Also I guess a notable mention should go to Xerneas for proving that fairies don't have to be pink or girly or whatever it is that a lot of the Fairy type haters say
also because it's so insanely overpowered.

Giratina is my favorite, more so its Origin Forme. It looks awesome, its type is awesome (and unique), its backstory is cool (along with its realm), it's powerful, and it's the mascot for my favorite main series game. It's my second favorite Pokemon.
Always been a big fan of Articuno. Great design, nice and simple. The Gen II Legendaries were uniformly great - just all-around really cool and thematically interesting. Lati@s I've always been really fond of. Jirachi was the first event Pokémon I ever got, and Palkia I have an attachment to given that it was the last Legendary that I used in my in-game team. So I'd say my favorite would have to be one of those.
