mew has the genes of every Pokemon I wonder if she has the genes of Arceus? That would explain a lot.
I've always thought of each region's central trio as sort of gods of the region, and all the other legendaries being more minor deities. The exception to this would be Johto, where I think Ho-Oh and Lugia would be more important than the beasts. However, in this group of minor deities, I would obviously not count Mew, Mewtwo and Arceus. Mew holds the genes for all Pokémon, and Mewtwo was born as the result of an experiment involving Mew, so therefore it would be wrong to include them. Arceus has been acknowledged as the creator of all, therefore it would rank higher than even each region's main gods, and be in a class all alone. Also, its residing in Sinnoh is the reason why Hearthome is the only place with a church.
Other theories are probably better, though.
I see it as:
Day 1: Arceus is born from... nothing. His egg hatches. Arceus creates the Pokemon World, and Dialga, Palkia, and Giratina. Time starts to flow, Space startes to expand, Matter begins to form. He also creates the Lake Guardians Uxie, Mesprit, and Azelf, and Heatran as the Master of The Core of Earth. The dragon that would become the tao trio is created here also, creating a Balance between everything, whom, in turn, creates Latios and Latias as Master and Mistress of Aeon.
Day 2: Arceus creates Ho-Oh and Rayquaza as Masters of The Sky and Lugia as the Master of Storms. Arceus also creates the kami trio Tornadus, Thunderus and Landorus to be Masters of Heaven.
Day 3: Arceus creates Kyogre as Lord of The Sea, and Arceus creates Groudon and Regigigas as Masters of The Land, whom, in turn, creates the legendary golems Regirock, Regice, and Registeel. Arceus then creates Shaymin and Celebi as Guardians of Nature.
Day 4: Arceus creates Darkrai as Master of Nightmares, and Cresselia as Mistress of Dreams, whom, in turn, creates Jirachi as the Master of Wishes and creates the stars.
Day 5: Manaphy and Phione are created as Guardians of The Seas by Kyogre. Lugia creates the legendary birds Articuno, Zapdos and Moltres as the Titans of Ice, Lightning, and Fire (and create Blizzards, thunderstorms and Heatwaves).
Day 6: Arceus creates Mew, whom, in turn, creates the musketeer trio Cobalion, Terrakion, and Vizirion as Masters of Combat, Victini as the Master of Victory, and Meloetta as Mistress of Music. Deoxys appears from space and is dubbed the Master of Metamorphosis (being able to change from one Forme to the next, after all).
Day 7: Arceus is finished creating the Pokemon World as he sees fit, and finally decides to go to a peaceful eternal sleep in the Hall of Origin. Mew creates descendants of himself, whom, in turn, evolve into all the Pokemon we know and love today (excluding manmade ones like Porygon, Castform, and Mewtwo. Although, they too, contain a bit of Mews essence, nonetheless), even the ones we don't know about yet...
Many Years Later: The Brass Tower is struck by lightning in Ecruteak City, burns to the ground, and rain suddenly falls to put out the fire. Lugia, being Master of Storms, knows this was his fault, so he flies away to the Whirl Islands to be alone. Ho-Oh revives the three Pokemon who died in the tower, bestowing them with new names and powers- Entei is the Master of Eruptions (being that with every volcano eruption, a new one is born), Raikou the Master of Thunderclouds (do I need to explain why?), and Suicune is the Master of Purification (being that it can purify any water source). Also, the dragon that was Master of Balance has been split into three entities due to the conflict bwteen the two brothers, and is now called Zekrom, Master of Yin, Reshiram, Master of Yang, and Kyurem, Master of Infinity (in other words, Wuji) respectively.
I quite like this interpretation, Chimchar98! I like the concept of previously unlinked legendaries creating one another. Though in regard to Arceus and Mew, I've always personally believed that Arceus created Mew as a sort of prototype for all of its future creations as Pokemon. The way I see it, before Arceus created anything, it made Mew as a sort of "master blueprint" including its own DNA. That would explain why it has the DNA of all Pokemon.
I'm a fan of older universe theories. I think Mew might be a being from the previous universe that existed before the current one before it collapsed and Mew brought the Arceus egg, which would be the big bang event. Maybe Mew and Deoxys, because Deoxys seems otherworldly. They're similar being masters of DNA, Mew having the genetic coding of every pokemon in existence, and Deoxys being the DNA pokemon. Perhaps they brought the Arceus egg into existence, or Arceus created them to create all pokemon.
Mt. Coronet was said to be where the Sinnoh region began, so it's very possible that the legend of Arceus and how he created the world is more prevelant in that region for that very reason and why Palkia, Dialga, Giratina, etc. would be considered Pokemon native to Sinnoh. This could be why that the only church you see is in the Sinnoh region in a city right next to Mt. Coronet.
It's feasible that the other regions have their own legends about how they came to be, perhaps involving legendary Pokemon they believe to be native to that region, and there there is no universal mythology that everyone believes in. Like how in real life, people hold different beliefs as to how life was created.
I don't think it would be possible for other legendary Pokemon to create Pokemon, since only Arceus is known as the creator. However, it is possible that the Pokemon he created to give birth to life asked him to create more Pokemon to assist them in maintaining the word and protecting the life on it, which would be how the Bird, Beast, Regi and Muskateer trios came to be.
I personally think viewing all of the legendaries as being related in a pantheon and having their own unique purposes is incorrect. Arceus only made the two trios in Sinnoh; everyone else came into existence without its guidance. Not all legendaries have some great role in the world either. The Birds are just some strong Pokemon flying around, the Regis are merely Regigigas' servants, Thundurus and Tornadus destroy things rather than preserving them, etc.
First of all: Paradox.
Secondly: This mythos stuff ruins a lot of already established concepts. Now, that's not to say I'm against any myths being introduced into Pokemon. Pokemon had several myths before but these myths are bad for the series. Here, the stories are considered to be true. Sure, they still call them myths but unlike other Pokemon's myth, the game pretty much tells you that these myths are true from events that happen. It sucks away all the mystery that the other myths had by making them just true with no reasoning behind them.
It also gives the impression that all these Pokemon have some sort of reason for being there. Zapdos isn't just a thunder bird, he has to have been made by Lugia who was made by Arceus to protect the thunder clouds. Does that really sound cool to you people? I don't know, I'm against "Destiny" being brought up in fiction cause it undermines the motivation behind character's actions. That's probably just me but I liked ledgies more when they were just rare creatures rather then gods.

I'm surprised to see that no one has referred to Mew as the Adam and Eve of all Pokémon.
Since Arceus is the god-king, then it can be seen as the counterpart to Christianity's God, and as the creator of all Pokémon, it must have created Mew to play the role of Adam and Eve since it's a genderless species. You can view the rest of the Pokémon species as the people of the Earth, except that some are much more powerful than others and play a special role in the universe. Yes, I'm talking about all other legendary Pokémon - such as the legendary birds, dogs, etc. They're like the characters and alleged historical figures of the Bible, which I assume if there were a such thing as the "Pokémon Bible," then they would have their own books.
Pseudo-legendary Pokémon like Arcanine and Dragonite are like the folklore we event, except that their existence is proven, unlike that of the sasquatch (still waiting on that one!)
Isn't that what I said? I was making the Creation of The Pokemon World to be similar to the first chapter of Genesis with each day being compared to what I wrote.
I've thought what Chimchar98 said the whole time I found out about Arceus. Arceus was the first being, the "God" of the universe. Nothing/no one can create God (some would argue in their minds they can but that's a different discussion). Arceus was there from the very beginning. Then Arceus created Palkia for space, and Dialga for time. Giratina was created as well but I haven't figured out what it was created for exactly. What we do know about Giratina though is that it was violent was Arceus banished it to the Distortion World. I too like the4 Distortion World level, but I also see this as how God banished Satan the hell. God banished Satan to hell because Satan wanted to take God's place, so perhaps Giratina also wanted to take Arceus' place. Next was Kyogre to create the sea, and Groudon to create the land, and when they battled Rayquaza was created. Rayquaza then ended the battle, in which Kyrogue and Groudon were taken to some caverns, and the orbs were created to keep the sea and the land in peace. Rayquaza decided to stay in the ozone area since it felt it's mission was completed, but didn't want to leave the world in case Groudon and Kyrogue were somehow ressurected and it would need to save the world from the two Pokemon's wrath. Next were the weather trio: Tornadus for wind, Thunderus for rain, and Landorus to prosper the land. Then Thunderus and Tornadus started wreaking havoc by making powerful storms and destroying things, so Landorus was given the power to stop their destruction in which they were confound to where the shrines are located today. Then Regigigas was created to separate the sea and land and create the continents. Then Heatran was created to keep the core (which is said to be made of some sort of metal) going. Next was Lugia to guard the sea, and Ho-Oh to guard the skies. Then Celebi was created to guard the forests (and nature in itself). Mew was then created to make more living beings. When more living beings were being created, Arceus created Azelf to give/inspire willpower, Mesprit to give/inspire emotion, and Uxie to give/inspire knowledge. Lugia knew how powerful it was, so then had Mew created Moltres, Zapdos, and Articuno to control the land masses. Moltres would control the heat aspect, which are the volcanoes. Zapdos would be the new being that would control thunderstorms and rain, since Tornadus and Thunderus were now in their respective shrines and in a way inactive. Articuno controlled the cool, or ice and cold air. That way the heat would not overbear the world, and the cold would also not overbear; where the temperature and stuff were equal. Lugia then went to the bottom of the sea to protect just the sea since the other three birds would control the temperature and weather on the land. Ho-Oh also had Mew create three more Pokemon to protect the land. Jirachi was created for dreams and hope, in which we now use the term "wishes." The ultimate dragon was created next, in which embodied truth and ideals. Then Volcarona was created to protect the civilians. Regigigas created three other beings, one of ice (Regice), one of rock (regirock), and one of steel (registeel). But when these three started to wreak havoc, Regigigas locked them up inside caves where they would remain for thousands of years to not wreak havoc ever again. Palkia went to another dimension where only space was there, and Dialga went to another dimension where only time was there. Arceus then created two more entities: one of darkness (Darkrai), and one of light (Cresselia). Then Deoxys was created for extraterrestial life. Arceus saw what it created to be good, and therefore took a long needed sleep. Perhaps Celebi asked Mew to create Shaymin to help create vegetation for the earth. At this time, Regigigas also went into a deep slumber thinking it was no longer needed as well. The people whom had been created had two civilizations now. The king who was in charge of all the people had died, but he had two twin sons. But the twins fought over which one was rightfully heir to their father's throne, therefore creating a divide in the civilization. One ruled their civilization based on their ideas, while the other ruled over their civilization based on what they believed to be true. But as they kept fighting, a war was created between the two civilizations. This is when the ultimate dragon that embodied ideas, as well as truth, split, but not into two different dragons, but three: Zekrom, Reshiram, and Kuyrem. Zekrom, the being of ideas, embodied the power of thunder, while Reshiram, the being of truth, embodied the power of fire. Kuyrem was absent from these energies, and therefore was an empty shell of the true dragons former glory, and was a being of ice. The split was so great, that Kuyrem was launched into outer space! As the Zekrom and Reshiram fought each other, they destroyed the land, and the brothers realized they could not keep fighting because if they did, the entire world would be destroyed. Volcarona saved the people, and that is why many people worshipped Volcarona for protecting them. Zekrom and Reshiram worked on renewing the world, and the people moved to different areas of the world, creating more civilizations of people around the world. When Kuyrem came back to earth, it landed hard and created a giant crater. When people saw Kuyrem, they were fearful and therefore did what they could to stay away from it. Unowns were also created before the dragons split and the people wrote using how the unowns looked. Before the split, ancient Pokemon such as Aerodactyl and others had been around, but when the war hit, and everything was nearly destroyed, the ancient Pokemon were then also destroyed, leaving them as fossils. When people moved to the Johto region, they revered Lugia and Ho-Oh. Every once in a while Lugia would land on the Tin Tower, and Ho-Oh would land on the Brass Tower (or maybe the towers are switched around). One day, a great lightning stuck the Tin Tower, killing the three Pokemon Ho-Oh left in charge of for protecting the land. Lugia hid itself in the Whirl Islands because the destruction of the Tin Tower had partially been its fault for creating the three birds. Ho-Oh then resurrected the three Pokemon and gave them new jobs. Suicune, was now in charge of wind and purification. Entei was in charge of the volcanoes, and Raikou was now in control of storms. The three Beasts ran and divided and hid themselves from humans. Ho-Oh also now took to the skies again to never communicate with humans unless it found a person with a pure heart. Since the land was now prosperous, Landorus went to sleep. Volcarona also remained in the sunken tower in the desert, where Darmanitan now guarded. Celebi hid in the midst of the forests, as well as Shaymin. When Darkrai realized its darkness caused extreme nightmares, it fled to an island where it would remain alone. Cresselia used her power in curing the nightmares, and also remained on a different island to be alone. Manaphy and Phione were created to help Lugia protect the seas, and that is where they remained. in Hearthrome City, they worshipped Arceus, the creator of all beings. Mew had now also gone away. Since people were now revering Pokemon, they started developing relationships with Pokemon. Some became friends, others became protectors, and others were used for fighting (sometimes for competitions, and other times to assist them in doing crime). Team Rocket created Mewtwo, and Team Plasma created Genesect. People began having war again and the Musketeer Pokemon had been created. But because of the massive wars humans inflicted in the world, they also fled and distrusted humans. Victini had also been created to embrace victory. Meloetta was created to bring music dance (otherwise enjoyment) to others.
I know I've probably rambled on, but this is how I see it ^_^;
