Looks like Ash remembers Mewtwo. Hope he takes time out to explain to his traveling companions and the younger (and even not so younger) fans in the audience.

From Ash saying "Mewtwo" when it arrives to save the city I now think it is the same Mewtwo that appeared in the first movie. A similar article from a different fan site says that "Mewtwo has an extistential crisis thinking "These Pokemon were not meant to exist in this world... just like me" so it looks like Mewtwo will try to persuade the Genesect to stop attacking the city by referencing Mewtwo Strikes Back and Mewtwo Returns but it won't be very easy to do.
