A nice Manga series would be of how all of the gym leaders came into power. Another one would be about the Elite Fours.

I only ever thought of making my own story once, but it was stupid, relied on Special for 70% of the plot, and had the protagonist randomly change from Red's FRLG clothes to Gold/Ethan's, and then Brendan's Emerald outfit (this was before the release of Diamond and Pearl) each time he was forced to travel around another region. It also ripped off some of my favorite (but inappropriate) mangas for half the battles, so much so that a battle against a Grovyle with Pokerus (ie steroid virus in this particular work) was like Guts vs. Zodd with Pokemon and some level of gore.
Thinking about it in retrospect, it was like a Special where the kid gets all 3 starters and Pikachu in his team within the first volume's worth, and where he has the highest frequency of outfit changes in all Pokemon, with influence from sword-oriented Seinen manga.
IT WAS WHACK.
I would love to see a series where they focused on the history of the Pokemon world - that always fascinated me. I don't really have anything to relate it to, but basically it wouldn't have much continuity between the series but it would have one or two volumes with a big world event in the past, and then it would skip forward time to another big world event up until the first games.

What about a manga spin-off of the anime, where many past characters get one or two volumes each to be shown again?
Misty could get some time, we could see how the doctor thing is working out for Brock, see Paul rebattle Brandon, see Reggie do...something, Barry could maybe battle Palmer, we could see May traveling through Johto... I think that'd be nice, and it would show that these characters haven't been forgotten.
Yeah. Or maybe a Manga retelling of the Anime like Dengeki Pikachu only it covers every series up to DP and reduces the filler ten fold while making some changes and expansions on everything.
POKEMON LOVE STORY
This story is about a extreamly athletic boy called Jin who along with his Emolga was the strongest trainer in his city
Until A beautifull girl from kento called Utau show up with her Pikachu & effortlessly defect him
After experiencing his first defect Jin left town in order become strong enough to beat her
During his journey he crossed path with Utau several time & he find out a lot thing about her
Utau has a brother complex toward her older brother who said to be a legendary trainer
At first jin believe Utau as a cold minded freaky girl who happen to be in love with her brother until he saw Utau's kind & gentle side and her beautiful singing voice
Slowly he end up falling in love with her
But It's pretty one sided since Utau has only eye for her brother & other boys out there falling for her
Jin also has a older cousin who happen to be a researcher who had a relation with Utau's brother
He also met a evil corporation who after unova's legendary pokemon & Utau brother is somehow involve with them
At the end Utau overcome her brother complex & reveal that there is a another she now likes

You, of course, realize that Pokemon Special has very little death and even then, they're revived so it's all fine and dandy. Plus, it's not at all dark as you make it out to be. There's more drama and action than comedy, yes, but there are heartwarming, funny and lighthearted moments. It's not black and white. You'd know that if you read the Manga. And how would any of the supposed "deaths" make you so depressed that you want to shoot you cat? Are you that sensitive?
A manga where there are no humans to call themselves the protagonists, only Pokemon, the Pokemon can talk and have their own personality, basically, a Mystery Dungeon manga in a way, but more or less only Pokemon with no humans in sight.
It would be a lighthearted series, probably with comedy and enjoyable characters.

Personally, I'd like that and a Special-like Manga (not a direct copy at all, of course) where the Pokemon and Human characters both have personalities. We see the Trainer as a sort of parental figure as well as a coach and mentor to his Pokemon. This helps them get ready for when they might have kids of their own. There'd be funny moment, sad moments, gosh-darn adorable moment, epic moments, drama and more to sort of accurately portray life where good and bad things can happen.
On a non-Manga note, I'd love for a novel series (like a trilogy or whatnot) based on the BW(2) games for young adults like Harry Potter or Molly Moon. It'd be a real first for the franchise and it's worth a shot.
I really love it when the Pokemon themselves are given personalities and characterization, when most of the time, they are just simply there, and are usually just used by trainers to battle other Pokemon and nothing more, basically treating the Pokemon themselves like they are soulless battle machines, while the human characters are given all the personality and characterization, even though the series is titled after the super powered animals that the franchise is about.
This is one thing I dislike about the Pokemon franchise is that the Pokemon themselves usually have no personality whatsoever, and the ones that do are usually the Pokemon owned by the main characters of the anime (even if the personalities are bland at times, they at least have a character).
