Default Why exactly do so few manga use the game names?

Let's list the names of some of the counterparts without the game names for the protagonist and rivals, excluding instances when names aren't referenced to in that gen:

Red - Satoshi/Ash, Ritchie, Isamu, Satoshi, Shu, Pokemon Trainer.
    Leaf - Blue, Blue.
    Blue - Shigeru/Gary, Kai, Rival
    Ethan - Kenta/Jimmy, Jou, Kinnosuke.
    Silver - Ginjiro, Black.
    May - Sapphire, Sapphire.
    Brendan - Ruby, Ruby, Rald
    Dawn - Platinum, Mitsumi
    Lucas - Diamond, Hareta
    Damion - Pearl, Kazuki
    Touya - Black, Monta
    Touko - White.

I can understand that they're counterparts, but why do so many use custom names?

Because, you can do so in the games. Clearly, it' just the designers putting their own variations of the characters in with a name of their choosing.

Isn't "Jun" just his Japanese name in the games too? Viz probably just used it to keep with the "the other heros have different names too" aspect.

Oops, I didn't mean to put Jun.

Until he's referenced by a character by name in a game, I won't refer to him as "Barry" if I'm talking about the game character.

"Jun" is one of his default names, the one that occupies the same spot in the Japanese versions as "Barry" does in the English versions. So it's not his name any more than "Satoshi" or "Ash" is the name of the main character in Red.
    So.

I would say that is his canon name though. Damion and Jun, at least Jun undeniably. From what I recall quite a few advertisements, pre-release mostly, have used it. Plus it is his first name on the list.

I've always figured it's to further distinguish the manga character from the game/anime characters.

Where did you get Damion from? His name is Barry, since both Diamond and Platinum version lists that as his default name. Alternatively it should be Cedric, due to unused data. Even Pearl, but definitely not Damian :\

Back on topic, Pokespe names all its characters after game counterparts (up until Gen 3). I'd guess other Manga's can't really give their protagonists the same names as the Pokespe protagonists as that would just be confusing.

Damion's in the Pearl choice list in the same top slot as Barry is in the Diamond choice list. *agrees it should be Pearl, since that's actually default, but people do like their civilian names*

"Diamond" and "Pearl" are completely interchangeable (either one of the two may be generated in Platinum if the player fails to select or insert any name), whereas "Barry" is used over "Damion" in Platinum. Besides, it makes very little sense that only one of the version names would be canon.

The reason that Bulbapedia at one point showed a preference towards "Pearl" is that some people incorrectly assumed that Platinum would do what Crystal had done and assign only one of the sister version names to the rival. Not only were they proved wrong on that point, HGSS have all but ruled out "Silver" as the the canon name of the Johto rival, since neither "Gold" nor "Silver" is an optional name for any of the characters.

    It says Isamu "Red".

Its a fanon thing. I'm PROBABLY already ninja'd. Of course I am. On the short subject of Rival names, I believe the GSCHGSS rival should be "Soul." Its his first default name in HeartGold. Sure we usually call the new girl the secound remake first name, but I honestly believe "Leaf's" name isn't Leaf, nor Blue or Green.

I personally don't like to see the official game names thrown around every universe. If I really wanted to, I'll just make a fancomic based on the games. Heck, I really rely more on the Pokespe names. Its how I get decent fanart now in days.

So why are you calling her Leaf?

As for why so few Manga use their names, most of those English names for the older characters were introduced after the fact
