I don't see why he would be left out if he were still following Ash after six months. That was certainly not the case with Dawn; she would have looked really out of place in the movie.

Why would the writers kill N? He's not the archetypical 'megalomaniac evil guy'. N is very popular among Pokemon fans.

Cyrus's fate was close to his game counterpart's end in Platinum. I doubt they'd kill off N like that, especially since he (un)fortunately doesn't die in the games.

I can think of something even more evil than murder. tying Ash up and then making him watch as Pikachu is forcibly evolved and tossed in a pokeball.
