The anime takes liberties when it comes to pokemon's height. So I wouldn't say he's short, it's just that they make Krookodlile really tall to make him look stronger.

The anime doesn't really pay close attention to proportion, Charizard's pretty big in the anime, but it's quite small according to the Pokédex. And I looked up the average height for a Japanese 10 year old, and it's 139 cm, which is 4'6. So it's not off by that much, anyway.

Yeah, Pokemon in the Anime range in Sizes greatly.

Ash is still a 10 year old? it's been like 15 years and he hasn't even aged a year or something.

Don't let it bother you, the anime hasn't really been accurate with height, just look at Drew's Roselia. They showed that Roselia to be about three times taller than usual.
