    Well in Diamond/Pearl/Platinum-
    -The same pokemon for several routes. I understand Starly,Bidoof, Budew, and Shinx are supposed to be the "common creatures" but the first 4 or so routes has nothing but them, then every route after that for the most part has them or an evolved form of them. They are all fine pokemon and I have no other problem with any of them, but this bothered me. Also probably why everyone hates Bidoof. Thankfully Platinum toned it down a bit, but its still a problem for the first 4 routes, but that's at least in-line with other generations a bit more.
    -Team Galactic being pushovers. Except for Mar's Purugly and then the battle with Cyrus at the end, Team Plasma where no real threat in Diamond and Pearl. The Grunts get level 40 Wurmples.. Platinum fixed this at least. Yes I know Team Rocket wasn't exactly a threat either, but they at least had more threatening things than the "starter bug". Same goes for Magma/Aqua if I remember right.
    -Like everyone said the lack of fire types was a problem. Fixed in Platinum however.
    -The introduction of Stealth Rock to the Metagame was aggravating. Black and White fixed that a bit at least.
    -Not letting you buy revives before the 3rd gym. This is mainly a problem in Platinum. Fantina's Mismagius is the bane of my playthroughs in Platinum, the fact you can't buy Revives to at least try and stall her bothers me. The thing has way too high of a special attack for a 3rd gym pokemon and unless you use torterra or manage to raise something quick and strong enough to OHKO it or manage to survive its shadow ball you will be cursing at your DS.
    -Amity park. Kind of a nitpicky thing, but I never saw the point of only letting cute things in. I know this was basically a way to test the "following pokemon" feature for HG/SS but "cuteness" is in the eye of the beholder. I for one happen to find Larvitar adorable.. grumble..
    -Defog and Rock Climb. If you are going to force us to teach all these HMs at least make them halfway decent in combat like Surf is. Defog should clear away weather IMO.
    -Elite four not having a team full of their chosen type. Fixed in Platinum, but still Don't pick a fire Elite four member if there are two full evolved fire types in your pregame dex... Volkner suffered from this too.
    -Garchomp being cheap. Just a personal gripe.

    Heart Gold and Soul Silver-
    -no real problems I just wish Gyarados's following overworld sprite didn't look so...odd.
    -EDIT, whoa I can't believe I forgot about the stupid Youngster who calls you every five second to tell you about his Ratatta..

    Storyline-wise, having Sinnoh's BF in Johto. Makes no sense at all.

    - Framerate. After playing the 3rd Gen for four or five years, traveling on the overworld map, scrolling through text and playing through battles felt a lot more sluggish on Diamond and Pearl. Platinum improved on the battling interface a little at least as Pokeballs didn't take as long to open etc.
    - Sinnoh Pokedex. The availability of Pokemon in D/P's Sinnoh Dex was shocking. The Chimchar and Ponyta lines were your only hope for a Fire type on your team, and the shortage of new Pokemon in this generation meant that there was a lack of variety in wild Pokemon on the early routes in particular. Platinum rectified this to some extent, but many player's teams would still look pretty much identical up to about Eterna.

    HGSS:
    - Johto's Battle Frontier being identical to Sinnoh's in Platinum. As AuraSoul93 says, it makes no sense for starters when you consider that the HGSS and DPPt storylines supposedly run pretty concurrent to each other. In addition, this decision failed to inspire me to even touch that section of the game in SoulSilver as I had seen it all before in Platinum. A brand new Frontier with new characters and different challenges would have drawn me in.
    - Battle Points for Move Tutor attacks. WTF was wrong with Platinum's shard system? Far easier!
    - Ommission of Kris in favour of Lyra. I've warmed to Lyra a little now and see sense in the decision because Kris wasn't a GS character, but I still miss Kris as a part of the Johto furniture. A cameo from Leaf would have been nice too, but alas. :/
    - Trainer rematches. I hated GSC's rematch system which relied on waiting for trainers to call you on the Pokegear, and I hate HGSS's day-based system just as much. As if you have to rely on not being busy at a certain time of a certain day to be able to rematch a certain trainer or Gym Leader. If only they could have adapted the Pokegear in the remakes to be more alike with the convenient VS Seeker. That long level grind leading up to the Red battle would have been so much more bearable.
    - GB Player. This is just a little nitpicky, but this nifty gadget doesn't seem so worthwhile when most of the classic 8-bit songs don't sound purely like their original selves.

    Lack of fire types, most of the legendaries were very crappy, the framerate, and the HGSS music.

    The slowness of DPPt is what bothers me the most. Other than that, the inability to buy coins at game corners in HGSS (getting 10,000 coins is such a pain). The difficulty of the Battle frontier too, but that's probably because I suck at it. Oh, and no VS Seeker.

    Lack of fire types was one of the best thing in Generation IV... to me.

    Mine would be the inability to buy coins in HGSS and the touch-based things (except the underground, I actually liked it).
    I have dodged many things, but that is not why I am a dodger. I just like wearing striped shirts.

    I never really noticed the slowness in the 4th gen, as I merely enjoyed being able to play pokemon, like I always do.

    But the only problem was the large level jump from the wild pokemon in victory road to the elite four.. it took ages to level up my party in diamond to beat them.

    Hmm,i dont really use fire types that often..

    I prefered platinum and HG/SS over DP though

    The frame rate and voltorb flip.

    It would be ok if you could buy coins instead of having to play that damn game at least in B/W the game corner is gone and you can reuse TMs.

    Like many others have said before me, its that framerate drop and HM Defog.
    Plus Diamond and Pearls pokedex and the lack of fire types. Seriously.

    Most of the problems I had with DP were fixed with Platinum, the latter of which I consider the best Pokemon game to date.

    HeartGold and SoulSilver, on the hand, are plagued by a wide variety of issues, most of which were actually present in the original games and yet, weren't fixed. Fourth gen unfortunately ended on a low note for me.

    The only problem I really had with the 4th Gen, was all of the added evoultions to already existing Pokemon. I hated almost all of them, Electivire, Magmortar, Leafeon and Gallade are the only good one's to me. 99% of the rest, were unnecessary.

    The only thing I didn't like was the BP for move tutors. Yes, that means I like Voltorb Flip - to be honest, I never bought coins anyway, there was always so much other stuff to spend money on.

    The framerate doesn't bother me either, partly because I never had RSE, and partly because anything above 25fps is a waste for humans anyway.
