Here are my 50 cents:
Generation I: Sabrina - psychics were hard to beat because of the lack of strong bug Pokémon. The easiest way to beat her is with a Butterfree or Pinsir. They were the only moderately good bugs at that time IMO.
Generation II: I know that I'll get bitched, but I say Jasmine. Steelix was a nightmare to take down - mainly because of the double Magnemite right before it, which meant that you had to save a water pokémon specially for the Steelix. Whitney is easy - train a Machop to level 20 and the Miltank is lunch.
Generation III: This one is tricky... I'll say a tie between Norman and Tate & Liza. Norman was just annoying to face because of one thing: "Yawn"
Tate & Liza were just... Difficult.
Generation IV: Fantina was pretty difficult.
I'm probably not saying anything here that hasn't been said in some 17-odd pages, but here goes.
Generation 1: Assuming Charmander as a starter, Brock was a pretty notable stumbling block. Besides Butterfree's Confusion, or an overlevelled Charmander's Ember, your options for moves that'd take Rock Pokemon on were pretty few. It generally came down to something of a grind.
Generation 2: Whitney was a pretty fair challenge, I suppose, what with that crazy Miltank. You had an option to trade for a Machop, but in Crystal, that took an Abra to get. Abra being a less-than-ideal Pokemon to ask you to get.
Generation 3: Hmmm... I wasn't really freaked out by anybody in particular. Maybe Brawly?
Generation 4: No particular problem Gyms here, either. Volkner, I guess.

gen 1: don't know, sabrina or misty
gen 2: morty, i hate ghost types
gen 3: brawly or tate and liza, if you started with torchic, you're screwed in both these battles. (espcially since my second best was hariama, don't blame me, i was ten)
gen 4: fantina. i've only played platinum, but it took all six of my pokemon to beat her, in five tries!!
Gen I: Can't really remember, Sabrina perhaps?
Gen II: Definitely that annoying Whitney and her annoying Miltank. That cow is way too powerful for that stage of the game. (But a Heracross made things better after some time.)
Gen III: Norman. I hate that Slaking of his. It was annoying enough having to go BACK to challenge the guy. What does he think he is? Tate and Liza weren't a walk in the park, either.
Gen IV: Hmmm. I'll go with Fantina. Ghost-types have never been my thing, anyway.

Gen I:Giovanni
Gen II:Going to go with Whitney for reasons already explained.
Gen III:Tate and Liza
Gen IV:Candice (Due to her platinum team)

GEN I: Didn't play.
GEN II: Didn't seem hard to me for some reason.
GEN III: In Emerald it was Winona, who was tough for my Sceptile to best with her flying types.
In LeafGreen, it was Brock because I had chosen Charmander.
GEN IV: Nobody was hard to beat on the D/P/Pt front, but I struggled with Whitney and Blue in HeartGold. Darn Miltank.![]()

D/P/Pt: Hrm. I'll have to say Volkner. and/or Candice.
HG/SS: Surprisingly enough, Whitney was easier this time around for me. Kanto gym leaders were no problem, either. But this time? MORTY WAS GIVING ME A HARD TIME.

1- none really, I thought gen 1 was easy enough replaying it with yellow
2- Whitney and the miltank. That thing is a beast. However, in Stadium 2 Bugsy was a nightmare.
3- Tate and Liza. EQ don't work. Sharpedo is the best you can do.
4- Clair. Kingdra is tough. Sinnoh was easy, as far as gym leaders are concerned.
