I was pretty dissapointed by the fact you couldn't trade between the generations.
Well when Gen III came out I wasn't really into Pokemon that much, I pretty much hid it and smothered my interest in Pokemon for nearly seven years because I didn't want to get bullied for liking Pokemon in high school.
Although when I got back into Pokemon earlier this year, I was disappointed that I coudn't trade over my bros from Crystal. Yup. I didn't realise that until this year.

Pokemon LeafGreen Nuzlocke: Viridian City
I really didn't care much for the connectivity of Red/Blue/Yellow to Gold/Silver/Crystal, so the thought of even transferring the team I used to take down Red in Silver and take them into Sapphire really didn't phase me at all. Since, even at the time, I thought connecting a GBA to a GBC would have been something Nintendo as a whole wouldn't really be interested in doing. That and I make it my responsibility to try out the new guys introduced in every generation before going back to my favorites like the Gastly line. Really, looking back, I think most of my dislike of Generation III came from Hoenn region itself, and how I might have had a burn-out during that time. I just wasn't a fan of Ruby's/Sapphire's story, though I did give them credit for having a different team being the antagonist in both games.

Red was not trading due to cable oddness, and Crystal lost all I used when brother had on Gold, reset.

I almost skipped gen 3 altogether. I wasn't super into pokemon at the time. I had gold and yellow versions, but I skipped a generation of handheld gaming and was more focused on console, I guess, because I never got a GBA. However, I did get Colosseum and Gale of Darkness for the GC, and I enjoyed them. I liked seeing all the new pokemon.
I remember being disappointed that a huge portion of pokemon from previous generations were completely absent in Ruby and Sapphire, including many of my favourites, and that you couldn't trade. That said, the Generation III pokemon are, overall, still my favourite to date, so that definitely made up for it.
i absolutely love the third gen and was very happy with the changes when they came out. i really like the region, too, with all the water.
There were enough new features in Gen III to distract me from what was lost in Gen II, so I didn't really mind.
Current activity: Playing through Platinum for the first time.

Hated it to the core. But I did enjoy Mudkip.
It didn't hit me at all. Having a low opinion of GSC kinda helped in that regard, but despite maxing out all three games, I didn't care that RS couldn't bring in my old Pokemon. I wanted something new.
