Not at all. They're perfect to just pick up and play.

i grew up with RBY ang GSC, so i'm used to them, although i do sometimes forget that there are no running shoes and that there was no phys/spec split in the 3 games b4 D/P/PT/HG/SS
other than that, im used to all of the games.

All that bothers me is the unable to run around part.
The only two things that bother me when I replay the old games is the lack of the Exp. bar, and pushing the start button for the menu. I get that mixed up between games all the time. For example I played silver once, and then I later played platinum. When I switched to platinum I was pushing the start button and was like "Where's the menu! Oh, that's right I'm using the DS."

someone stole my yellow version and gold version ages ago, so now i only have sapphire... still, i could imagine it might be a bit annoying...

That's what makes me think Hoenn is a bit boring now, when i'm actually playing through the game on the cartridge. (I need something a bit better than a Naive Kyogre and a Careful Rayquaza in my opinion)
Yes, I has a shiny Stunky on Diamond. It's messed up though, so I can only admire it inside the box.

Sometimes it's weird for me to abrubtly switch games (like, if I was playing a lot of Emerald and then it's like BAM I WANT TO PLAY YELLOW) but I don't really find it "hard" to play an older game. I do miss some newer features when I'm playing first gen, but it's never actually a hardship.
I tried playing Crystal a few weeks ago, and couldn't do it. There are so many moves that didnt' exist in that game, and the fact "Bite" exists as a special move always bothered me.

Yeah, all the things listed seem to annoy me. Especially the lack of Bag pockets and running shoes. In fact, even though there aren't running shoes, I still find myself holding in the B button thinking it will make me go faster.

I just can't do it for some reason.
I really liked Blue, and Gold when i had the old GB, and the GBC.
