Making pokemon "more rare"

The thing I hated about D/P was the introduction of Chingling - it makes having a Chimecho completely worthless. In the previous games, you could be pretty proud if you got one, because it was really rare, but the 4th gen games gave it a pre-evolution with like a 30% appearance rate.
And then in 5th gen, we got a new evolution method for Milotic that completely makes the old one obsolete. Milotic was another pokemon you could be proud of because you had to actually put in work to get it, but now it's simple.
Similarly, Spiritomb is now given away basically for free in a trade in-game in 5th gen, when previously it was one of the most difficult pokemon to get!
I don't like the games being dumbed down like this. There should be MORE pokemon that you have to put in effort to get. Then maybe "catching them all" would even be more fun, if there were more different things like those that you needed to do. And also, some pokemon would have their value restored, like Chimecho once had.
So here are some of my ideas on how to do that! (geared toward a Hoenn remake game)
-Restore Feebas's evolution method so you once again have to max out the Beauty stat (obviously I want them to bring contests back)
-Makuhita requires max Tough stat to evolve to Hariyama
-Electrike requires max Cool stat to evolve to Manectric
-Skitty requires max Cute stat to evolve to Delcatty (Moon stone never made sense anyway)
-Spoink requires max Smart stat to evolve to Grumpig
-Pokemon that use Incense to produce baby pokemon will not reproduce at all without incense, which will be a one time use each time you find it
. Incense-bred pokemon will have a 50% chance to have their hidden ability to compensate
-Evolutionary stones are only available through the game corner
-Tropius will have a 2% appearance rate in an area that is optional to visit in order to make it like Chimecho
-Mirage Island will appear within reason (one hour per day perhaps?) and Wynaut will be found only there, with Wobbuffet not appearing in the wild
-Increase the difficulty of traveling around the Safari Zone, with the Mach/Acro bike areas
-Add the possibility of getting trapped by the tide in the bottom chamber (every 12 hours) in Shoal Cave. Snorunt will only appear when you are trapped
-Horsea will only appear west of Pacifidlog in a patch of water that is difficult to get to with all of those currents
-Absol will only appear south of Fortree when the rain reaches lightning-strike level
-Kecleon only appears as invisible overworld characters, hidden more carefully than before
-Chingling and Chimecho each have a 1% encounter rate on top of Mt. Pyre once again
-Volbeat and Illumise only appear between 6 PM and 10 PM because they are fireflies
-The patterns on Spinda's body are used to predict his hidden power type as well as a random +10 base increase to a specific stat
-Nosepass and Jigglypuff will retain their locations, because they were well-hidden to the casual player
-Plusle and Minun will not appear in the wild unless you have a Magnet Pull pokemon with you
-The magnetic area to evolve Nosepass and Magneton will require Mach/Acro bike skills to reach
-Snorunt and Kirlia require stones to evolve regardless of gender
-Shedinja keeps his evolution method but the pokeballs must now match (like we thought originally)
-Vigoroth will evolve once its EV points are maxed out
