So, how about...

Pokémon Battles IN SPACE
In order to control the moon and the Earth's tides, the evil team has created a spaceship to go to the moon and enslave an ancient pokémon that's said to control the moon.
Hence why you have to come aboard the spaceship and battle the evil team and save the moon pokémon, IN SPACE.
