Bored so I made a small list.
Parting with Lucario - Movie 8 soundtrack
If it wasn't for this song playing in the background I doubt anyone would have been upset when Lucario died. It greatly set the moment and while I don't like the latter half too much it doesn't take away from the song.
It's a Counterattack!/Take you life - Movie 8 soundtrack
They are essentially the same song (a problem that movie 8 in general had) but who cares, when you start to hear it play you know that there is going to be some action. Before it really gets into it I love the string instrument (no idea what it is) that plays as it actually gives off the impression of danger.
Examples of use: Naoshi vs Nozomi and Naoshi vs Satoshi II
Spotted! Karate King! - Animé version not on CD
An adaption of a piece from DPPt which on the game is only 17 seconds long. Thankfully that didn't stop who ever composes the animé music from making it a good length in the show. Usually used when the protaganist isn't doing so well and I think it reflects that nicely. Sadly if I want to hear it I have to have voices over it :/
Examples of use: Shinji/Satoshi vs Hikari/Kouhei, Hikari vs Urara I and strangly on Pokémon Sunday when that annoying girl Shokotan plays on PBR.
As long as I can hold my breath - Movie 9 soundtrack
The only good thing above movie 9, this can somehow make any battle seem epic. Very effective when used correctly (such as Moukazaru vs Eleboo) but recently I have noticed that it is being overused a bit with DP183 being one of the worst offenders; most of the music played during talking :|
Examples of use: Baku's Yajilon vs Nendoll, Buoysel vs Barrierd. Basically whenever someone has a crowning moment of awesome (although it couldn't help Buoysel :P). There was some special version that played for like 10 seconds in the Dokucale release ep as well.
Hoenn Wild Pokémon Battle Theme - Pokémon Animé Sound Collection (No idea if that is an actual CD or not.)
I only recently heard this during DP175 and just loved how cheery and playful it sounds. I was wtfing at first but it just sort of grew on me. Definetly one of the better pieces of music from Hoenn, unlike the Hoenn Elite Four Battle Theme. That kind of crap makes me glad that I missed the majority of Hoenn.
Examples of use: Hikari vs Urara III. No idea when else sadly.
The music that always gets to Iteru
I have no idea what it is called but they always seem to have it in some upsetting scene and you just know that the Pokémon has a 90% chance of being released if the track is playing (and I might start to shed a few tears). Personally I wouldn't mind if it started to play for Manene or Mimirol but not when Kojiro has just seen Sabonea be kicked around by a monkey with an udder for a hand and then he runs away later crying :(

Kaze to Issho ni - Movie 1 Ending
Even more upsetting then the last one. The young child at the start is just depressing and while Glion's release was sad, hearing this when Musashi releases Dokucale is a heart wrencher. It cheers up a bit near the end in tone (I think anyway) as someone older starts to sing but my god I somewhat don't want to hear this again for the sake of my tear ducts.
